Summary We have implemented a High Performance Computing (HPC) version of ProtTest (Abascal et al., 2007) that can be executed in parallel in multi-core desktops and clusters. This version, called ProtTest 3, includes new features and extended capabilities. Availability ProtTest 3 source code and binaries are freely available under GNU license for download from http://darwin.uvigo.es/software/prottest3, linked to a Mercurial repository at Bitbucket (https://bitbucket.org/).

- W-IQ-TREE: a fast online phylogenetic tool for maximum likelihood analysis (2016, neutral): “W-IQ-TREE supports a ‘standard’ model selection procedure like jModelTest (18) and ProtTest (19)”
- Ultrafast Approximation for Phylogenetic Bootstrap (2013, neutral): “For the remaining 6,222 DNA and 6,182 protein alignments, we selected the best-fit models with the Bayesian information criterion using ModelTest (Posada and Crandall 1998) and ProtTest (Darriba et al. 2011), respectively.”
